Hello greenday, i have the same thing happen where only the system icons come back (i think this is normal)
All you have to do is either restart explorer.exe manually or easier still just restart your computer & your tray icons will re appear
EDIT: To restart explorer manually follow steps 6, 7, 8, & 9 in this tutorial;
