I am surprised I didnt see this as a sticky.

I have some apps (diagnostic) utilities that only run on floppy or via CD ROM. I would like to "copy" or create a bootable USB stick and run them.

How can I accomplish making a bootable USB thumb drive that will allow me to emulate a floppy?

Just one more question. Am I to understand that for Windows to see or utilize the data on the USB, the USB have to be in ISO format, like a CD?

No. Windows can read and use any format on the key that it can read 'in windows'.

Ok. I would suggest the following procedure.

1. Make floppy images of all your bootable floppies and convert the images to ISO. Have a look at this article How to Use a Bootable Floppy to Create an ISO File | eHow.com. You may also google on the subject and find many other ways of doing it.

2. Make ISO images of all your bootable CDs and DVDs. ISORecorder is the best program that I would suggest for this. Download this Windows power toy from ISO Recorder v3. Also read the tutorial therein and you are all set for the job.

3.Download MultibootISOs from Boot Multiple ISO from USB (MultiBoot USB) | USB Pen Drive Linux and create your bootable pendrive as per the instructions therein.

4. Copy all the bootable ISOs to the pendrive and then edit the menu list to point to those ISOs.

Have a look at my post http://www.sevenforums.com/software/116968-say-no-burning-bootable-cds-dvds-isos-2.html#post1019640 and the images therein showing the contents of my multiboot pendrive with the ISOs and the edited menu.lst to point to those ISOs. That should give you the overall idea of the whole exercise. Good luck and say no to burning bootable CDs :).
