Terminator 4 Confusion *spoilers*

Just watched T4, really really good film, a must watch at a cinema not a crappy download, but ive come away with one real nagging thing that im hoping someone from this forum can answer.

So, Marcus is a terminator with a human heart and brain. Ok, np i can go for that. But he died in 2003 after signing himself to cyberdyne. Now, if cyberdyne wanted him they must have wanted him to make a terminator out off. Surely?
Which then leads me to my other point. How can they make a more advanced terminator then the T600 15 years prior AND before skynet even goes aware?
If skynet has the technology to make terminators then why are CD making them before even judgement days happened?

Hope that makes sense and im hoping someone can answer me on this, cos to me its well confusing. Oh and a nice touch with the Arnie terminator i thought. Worthington make this film, bale was just imho a bad choice for connor. Everytime i saw him i was expecting a black cape behind him.

I think that it was a secret Project by skynet. It was their real plan all along, and everything else was a ploy, but would have been a bonus had it worked. Something like that.

And they didn't kill him, they took him apart. It is entirely possible to transplant a brain, as well as other organs. That is essentially what they did.

My understanding is that they somehow preserved just his consiousness but without the technology to integrate it with a computer. That would explain why he still thought it was 2003 IMO

That is untill the machines started making machines and they re-wrote the technology handbook.
