When did those command windows start popping up? Do you click on anything to make that happen?

What anti-virus/malware software have you scanned with?

It started popping-up when the network admin. of our company got my mac add. for I to be able to connect on our wireless internet.

Have you tried using Trend Housecall to online scan your computer as your installed AV could be corrupt. Also do a scan with Malwarebytes Anti-Malware?

Agreed, MalwareBytes is the best for scanning this type of behavior.

Also, in your system configuration you need to look for anything relating to apps running from the APPDATA folder as no apps should run from there unless they're malicious.

I've found this one running...does this mean my visual studio is infected??? Do I need to uninstall it anyway??

Well, that is the program that is running at startup. If you want too, uncheck that box and click OK, you don't have to restart when it asks you to. The command prompt shouldn't open on the next log in. If nothing seems broken (do you use Visual Studio?) then leave the box unchecked. If things start to not work, go back into msconfig and check the box again.
