So basically you just want to embed subs?
anime fan?
Anyhow I would convert with formatfactory (to mp4) then embed with this

YAMB 2.1.0.0 beta 2 - VideoHelp.com Downloads

The easier route would probably be to convert straight to mkv and embed the subs as you convert.
There's a number of apps that will do that for you but it's not listed among your preferred formats.

Hi Magus,

Thanks.. I wouldn't mind if i can convert them to avi, .dat, etc as long as i can embed the subtitle and i don't have to open subs each time i play the movie.

The purpose is I want to transfer a movie to my cousin's nokia and embed local subtitle for him.

The above method will work even though it's two step.

I don't know much about setting stuff up specifically for phones.
I never watch movies on mine, afraid it'll make me go blind trying to pick out details on that tiny screen.
