Cant turn on PC with 2 HDD's

Hi i have made a custom build pc , while i was trying to launch it with 2 hdd's it got stucked in starting windows...
The motherboard recognised the 2nd hard disk but i couldnt start up. The 2nd hdd is with bad sectors so i tried to solve them by formatting it but i couldnt. Do you know any software that fixes it without launching in the desktop?

Have you tried booting with only 1 HDD plugged in?

Yes i did same
I want to fix my 500GB hdd because my other is 40GB its too small

Are they both Hard-Drives or SSD's?

Any errors/warnings on screen? The 40GB belongs to a museum!

No when i open the boot menu the computer recognise it but stucks in windows is starting

Can you boot to safe mode (hitting F8 key when BIOS start screen shows) then run Command Prompt and run a "Chkdsk /F" on the drive? http://www.sevenforums.com/tutorials/433-disk-check.html

Run the drive manufacturer's diagnostic/repair utility - the DOS version, and check the health of that drive.

If the drive can't be reapaired with these utilities, discard the drive.

Im thinking to fix those errors with HDD regenerator . Is this application useful ? I saw a lot good comments for it
