Comm Ports

I took a lightning hit to my Amatuer Radio station which also was tied into my computer. Since the hit I have not been able to run anything off of com port 1. Windows reports in device manager that all ports are working properly. My question is, even though Window 7 reports that all ports are working properly, is it possible I could still have a bad port on the mother board?

Yes it could still be bad since Windows can only see the digital side of the port.
