File integrity

I am planning to build my first machine. One thing I have not had to face before is the question of file integrity etc when placing the data on another disk than the OS one. Also how to make this work smoothly. As on a "normal" installation I like to keep data for different users separated to maintain privacy and reduce risk for accidental damage on other users files and structures. I also like to make it easy to save data from various programs without having to climb "trees" when saving on the right disk.

How would a smooth and safe setup look?

More than anything it would depend on the way you work. I keep my data and OS separate and always have. It is more difficult in win 7 because of the "libraries" but still do I have desperate trees for documents, media and apps.

How do you separate users? Using unique partitions by user and manually setting folders user permissions?
