I was running Mozilla Firefox version 3.6.17 when this problem began, so when version 4.0 was released I gathered the slightest ounce of hope that my problem may be fixed upon updating. Which it wasn't.
The issue I have is that when I am running more than one tab, I will begin to scroll down one of the tabs and for some unusual reason it will open into a new window, causing the page to refresh.

This is extremely annoying and in my opinion just defeats the whole purpose of running tabbed browsing.

If anyone has an idea how I could fix this, I would be very grateful!

Does the same thing happen with all addons and themes disabled?

Good idea, I'll be sure to test it when I get home.
Also, whilst I've your attention, is there anyway to change the font size of the bookmark titles on the bookmark bar? They have all of a sudden increased.

Off the top of my head I'm not sure on that one. I know there are addons to do this though, perhaps an addon is also the culprit to the sudden font change?
