I presume you mean to convert the FLV files that you download from You Tube so that you can view them on your PC? Your post made me think you wanted to convert FLV files for uploading to You Tube!
If the former is what you are trying to do then the free Irfanview will play FLV files eliminating the need to convert. When you convert a video file to another format you inevitably loose some quality and very often produce a much bigger file than the original so avoid converting if you can!

What's the difference between uploading a video to YouTube directly and using a converter?
Clearly if you have a video file in a format that is uploadable to You Tube there would be no point in converting it first, you would only create a bigger file and loose quality at the same time, a real "lose lose" situation!

I wanted to convert FLV files into a format which could be uploaded to Youtube.

EDIT: Windows Movie Maker doesn't understand the FLV format for some reason, so I needed a converter for that reason too.
