Have a weird issue. Win7, Windows 2003 Server, some shares missing

At our office, we have a Windows 2003 File server (one of them), and Windows 7 workstations. The workstations can use Explorer fine to view all the folders on the share. But for whatever reason when you go to a command prompt and do a DIR on that share, it is missing about 60% of the folders.

Now, the iphone app that uses the vpn to view these shares too also does not show them. Does anyone have a idea what this could be and how to fix it?

This is really weird.

It was running but didn't fix the issue when I turned it off.

are these folders controlled via ACL on the server? Are they all inheriting the parent permissions?

Dir won't display hidden folders either, so if you have ACL issues or these folders are hidden, your DIR command through your local account won't show them.

Yes they are inheriting the parent permissions. And I checked some of the folders and all have the same access mostly except a few locked ones. I even created a new folder with permissions for everyone to full and it still did not show up in the prompt.
