Help me set up 7 from scratch

Could you please,help me set up a new 7 installation?I recently upgraded my CPU,got a new SSD,its all in system specs.Successfully cloned my C drive,but something doesnt feel right.Reboot time is 50 seconds,most of it BIOS searching or identifying two of my IDE drives,checking NVRam and stuff.I would really need some guidance,flashing and configuring BIOS maybe,re-built the machine from zero...

Check for an SSD firmware upgrade, then try some of these steps if you haven't yet.

SSD - Install and transfer the Operating System

I'd also run a few Startup Repairs to see if it finds anything to repair or otherwise sort.

However if this isn't sufficient you may need a Clean Reinstall - Factory OEM Windows 7 which steps are the same for retail and assure a perfect install if you stick with them.

First I'd check for Update or reset the BIOS to defaults.
 
First of all,thank you very much for your concern.Successfully upgraded SSD firmware.As for alingment,a quick tutorial peek,mentions the clean and format command,does that mean i should set the original HDD OS drive as a second option in BIOS,since the first will be...aligned?Update BIOS first?

Upgraded firmware,aligned,latest BIOS revision,and still SSD is recognized in IDE mode.Tried the tut about setting up AHCI after installation,BIOS "bricks" configuring AHCI port.Any clues?

Everytime i set it to configure disk in AHCI,BIOS configures port0(SSD-boot drive-cloned) and stucks in configuring port1(SATA II-no OS-non active).Should i move-merge 100MB partition to C drive,re-clone C to SATA II,unplug them all but SSD,and then follow clean command and then install-transfer my current installation by cloning back to SSD?Does this sequence make any sense?
If it was about a new installation,i would be happy to fiddle around,no harm done.My point is to transfer the current installation to a properly set up SSD on a tidy set up motherboard-BIOS.

Managed to configure SSD in AHCI mode but as soon as i plug in the rest of SATA disks they are not seen-recognized by Windows.I can only see all my disks when SATA is configured in IDE mode and that *** JMicron controller is set to scan as IDE,although i have cut my IDE disks "loose".I am really having a very bad time,my cloned image is considered as non genuine,WEI score is fluctuating between 7.1 and 7.2 (due to controllers?),i am kind of losing my faith in this OS and SSD and everything around it.One of my SATA drives became RAW,having real trouble to get it back,none of Partition magician can help me out,trying to keep sane...
