What browser do you use?
What did you use to clean up things?
Did you reboot?
What is the name of the file and where is it located.

According to Microsoft Answers at restore internet history - Microsoft Answers – IE8 has a hidden file that lists every website ever visited. (Don't know if this also applies to IE9.) This response was to a poster who was trying to access that file, not delete it.

"Index.dat is file hidden on your computer that contain all of the Web sites that you have ever visited. EveryURL and every Web page is listed there.
Before you navigate through these paths you MUST first set windows to show hidden files and folders:
Follow these steps to display hidden files and folders.
1. Start >Settings > Control Panel > Folder Options
2. Click theView tab.
3. UnderAdvanced settings, click Show hidden files and folders, uncheckHide Protected Operating System files (Recommended) and then clickOK.
CAUTION: once you are done looking at these folders and file, don’t forget to go back undo these changes.
\Users\<Username>\AppData\Roaming\Microsoft\Windows\Cookies\index.dat
\Users\<Username>\AppData\Roaming\Microsoft\Windows\Cookies\low\index.dat
\Users\<Username>\AppData\Local\Microsoft\Windows\Temporary Internet
Also, in this file you can get the website visited, date visited and time.
To make changes to how the information is displayed, right click on Internet Explorer, go to Properties and under General tab, got toBrowsing History and click Settings"

AdFender (www.adfender.com) is 3rd party software that displays your IE browse history from index.dat files and the hidden IE history folder and helps clean it up too.
