Is it just okay if I'm going to disable the Defense++ in Comodo? It's pretty annoying that when I'm executing a file or application this pop up box is always showing asking me to block or allow it..I hope Comodo can fix this annoyances already..

It is doing what it is supposed to. If it didn't alert you, then it would just be allowing everything. You can create a rule, and it won't alert on that program again. You can also add trusted applications and processes to the whitelist. This may help you configure for maximum security (after all, you have the firewall for security, not so it doesn't bug you ;))

If you check block or allow when you get an alert and then check 'remember my answer' Defense+ will not ask you about it again. The only Defense+ alerts I ever get are during a new software installation.

"Remember my answer" check box is always checked but Comodo is always forgetting about it. Its still persistent even if its checked in my case...

D+ is Comodo's backbone. It's a HIPS, and how it is working for you now, is how it was designed to work. That being said, when I had it installed, it was about as silent as a behavior blocker and never made a sound for me. Are you getting notifications on downloads or on programs already installed on your machine?
