My main concern is that I would like to know if its actually okay to put some force on the GPU/RAM/PCI Card that could bend a motherboatd little? Are they flexible and is it normal if we put some force to install hardward or if they remain bended in a certain position for a long time as in chassis side panel put some pressure on the GPU power cable which in the end force the motherboard to bend just a litt?

All motherboards that I have ever worked with will flex a little. (Very Little)
Quality motherboard will flex less. Quality motherboard are made with extra material to stiffen them. It's something you really can't see but you can feel it.
I have never had a motherboard flex installing ram or video card.
Sometimes if one has to push very hard hooking up a cable like the 24 pin that is close to the outer edge of the motherboard you will get a little flex. (Very Little). I could never see the flex but I could feel it.
I have never had a (Very Small) amount of flex cause a problem.
As far as cables hooking to anything, their should be no strain on the connections of any kind. The strain could cause bad pin connection. This could cause on and off problems as the pin connection will change because of side strain on the connection.

Hey thanks for the detailed answer I have ASRock H87 Fatal1ty Performance its serving well from few years but problem is I bought a new GPU its a MSI GTX 1070 Gaming X and it requires 1x 8pin + 1x 6pin however the the power pins are located on the top side of the card so they are now facing the side case panel which Im unable to fit. Whenever I try to put back the panel I can see the through the side panel window tha it touch the cables but cables dont flex or the gpu but it actually put for on the motherboard on placed on the other end however its a very little flex but still I'm concerned I dont want anything like my gpu or mobo gets damage due to that.
