i have an asus p6t and i dont have the gfx card in the blue slot, but the first 2 slots should be x16 would this make a difference?

As long as it is in one of the blue slots then no it wont make a difference.

o well yea i think its in the 2nd blue one. i was just wondering if it would make a difference, the only reason why i did it this way is so it can be enough room between cooler and gfx card.
