Basically this, those entry I didn't enable, why do they appear there?

And when I want to check them at regedit to delete them from there:

What can I do to make those unchecked items not to appear there?

Thanks!

Your first screenshot shows which of your installed components start up when Windows is booted up. if you don't want them at all then you will need to uninstall. I would not touch your Registry. The unwary can do untold damage if you are not entirely sure what you are doing. Even if you do you should make a back up of the registry before touching it!

Sorry, I mean the unchecked ones. Those unchecked ones they will still show up in the msconfig altough they are disabled?

The remove those from being presented in the list of programs by msconfig they would need to be uninstalled. Just use the uninstall utility in control panel. There are third party uninstallers that can remove the more stubborn programs.

Unless you have totally removed the program/hardware I would not worry about them being listed.

Just make absolutely sure that you don't need them. Just because they don't launch on start up does NOT mean that they are not needed to do all the functions of your PC. Why do they offend you so much? Just ignore them! BTW What do you use instaed of Adobe Reader?
