Multiple bootmgr files

My 1st post here, so please be tolerant.

I have a Win 7 Ultimate machine with two hard disk drives; Win 7 is installed on Disk 1 (C). I have only data files on Disk 2. That disk has two partitions, D: and E. For reasons that are mysterious to me, every partition has a BOOT folder, and every partition has a bootmgr file. The booting process seems to be controlled by the bootmgr on E partition, which is marked a "active." I do not know how it got to be that way.

One additional point. Disk 1 also contains the Arch Linux OS on its own partition (marked "active.") Multi-Booting starts from Arch OS, and the chainloader points to E: when I choose Windows. There are no problems with each OS functioning properly, but I worry that when Disk 2 fails I may be unable to boot into Windows.

My question is: How to get rid of multiple bootmgr copies and set the system so that the Windows booting starts from C:? I do want to retain the linux OS.

Thank you. I don't want to reassign drive letters. My drive E: has no operating system on it, so that would be pointless.

After copying the bootmgr from E: to C:, is it safe to delete the original bootmgr file from E: drive?

I removed the whole System Reserved partition after moving bootmgr with EasyBCD. So should be, yeah.
Just make sure you can take care of the Linux loader part.
