I will be doing a clean install when I upgrade to Windows 7. I also have a second drive with music and videos etc. Will I need to back up this second drive? Will anything happen to it when I install Windows on the main hard drive?

Disconnecting it is always the safest way. Then, once Windows 7 is installed, move your DVD drive(s) to E or so, and then when you reconnect your second HDD, it should grab the letter D. Of course, this may not be a concern of yours, so you could skip this step.
