Same problem
Only in my case one of the two directories had an extra whitespace after the name.
Another interesting thing was that the directories seemed to be linked (sym or hard idk)
any change in contents of one was reflected to the other.
Managed to delete it with rmdir SHORTNAME~1 but only after i uninstalled all of the contents (only 4 programs as i install always to Program Files (x86) folder.
[I realise this is a necro-post, but it may be usefull to someone in another 4 years with the same prob]
