No Programs Will Open Besides Internet Explorer

So I am running the Windows 7 Home Permium 64bit and I am having quite the problem. None of my programs will open. It seems like the olny thing that will open is Internent Explorer, paint, actual folders, those kinds of things. Nothing else will open such as iTunes, Malwarebytes to scan for anything, not even flashplayer will open to watch YouTube. I've tried starting it in safe mode and still nothing will open. Ive run a diagnostic test to see if it was the hardware and everthing checked out okay. I have even tried SFC /SCANNOW Command - System File Checker and that came back negative. So I am out of ideas. Anyone know what to do?

Right click on a programs shortcut that isn't working and click open file location. Try opening from there. See if its just the shortcuts that are faulty

It's not the shortcuts that aren't working. I don't have any shortcuts on my desktop. I go through the start menu to open programs. But its more then that, that wont oepn. Like flashplayer wont start up so I can even watch YouTube. I will go to click on a program to open it and I watch it in the Task Manager to see what it is doing, and it pops up in there then it just quits. It disappears.

The items listed in the start menu are also shorcuts try and open some programs from the c:\program files or program files (x86) folders, especially C:\Program Files (x86)\Malwarebytes' Anti-Malware so we can try and get a scan done.

I tried going into the x86 file to open as you suggested and it still does the same thing. It'll show up in the task manager but then just stop and disappear.
