Just reintalled windows and up until a few hours ago everything was working fine, but now every time I start my computer nothing starts with it, I have to start explorer manually and all the other programs that I want to run at startup even though they are checked to run at startup. What gives?

Solved, check the end of the thread

Just ran sfc /scannow and it reported some files were missing/corrupt, fixed them but the problem still persists.

Forgot to mention, but when I log on, a small window does appear, "Windows Script Host Settings". Running chkdsk now...

I solved the problem on my own, thanks to this blog
Basically, what was happening is that there was a key in my registry that specified that when I turned on my computer it should start that program, and apparently that key overrides the shell startup. My computer was starting something called wscript.exe. Here's what the blog says in case it gets taken down:
Go to Start –> Run –> Regedit
Find the following key:
HKEY_ LOCAL_ MACHINE\SOFTWARE\Microsoft\Win*dows NT\CurrentVersion\Winlogon
On the right hand pane, find Userinit and double click it to edit its value. Its value should be something like this (depending on your Windows Installation Directory):
c:\windows\system32\userinit.exe

remove entry which load wscript.exe(c:\windows\system32\wscript.exe) . .then restart then computer
