repair startup from USB

Sometimes I have to use startup repair after restoring an image or removing Linux dual boot.
If I use a Windows 7 DVD that is no problem.
If I use my windows 7 installation USB, it reconfigures my USB as a boot partition so that the computer uses the USB to boot (and it won't boot without it), and I can not use the USB anymore to install Windows 7
I work a lot on a notebook withoout dvd, and I don't always have a Windows dvd with me. I would like to work as much as possible with USB sticks only.

My question is:

How can I use startup repair from my instalaation USB without having it messing it up?

Are you using SP1 media on your usb stick?

In addition, If the stick is the only partition marked Active then it will not repair or rewrite the System boot files to the intended boot partition, which must itself be marked Active.

Confirm the 100mb System Reserved partition (preferred if you have it) or C is Partition Marked Active

then run Startup Repair - Run 3 Separate Times.
