Yes I will be doing this on my second disk, none of the data there is vital anyway.

I will suggest getting one HDD for your OS, and other HDDS for your backups and apps. That way if you reformat you dont lose any vital information.

Reinstall windows to solve your problem.
If you don't have more than one HDD or don't want to spend the money to buy one, it's a good idea to create a 2nd partition to store any files you don't want to lose if windows crashes. If you don't want to reinstall windows, you can still shrink the system partition to create a data and media partition using the logical disk manager (right click "computer" and select manage). Keeping music, documents, images etc on a separate partition from programs and the operating system will also mean your system won't slow down as much over time as files are added.
