I wanted to rearrange my start menu so I right clicked the Windows button -> "Start Menu" tab -> Customize -> unchecked "Sort All Programs menu by name"

Then I went to the start menu and drag and dropped the icons to my liking. Now they have been re-alphabetized!

Was there something else I missed? I have made sure that check box is still unchecked, which it is.

Edit: I think restarting the machine might cause it. But why?

I don't know about your method, but you might get something more to your liking if you created a nested folder structure to contain your start menu items. That way you create categories and subcategories so that you can navigate to any program quickly and easily.

I'm in the same boat. I custom sorted my stuff and if you wait long enough (couple hours) it will resort itself by name again. Not what I want.

keep in mind while the nested folders is great, personally thats what i do to, it's best to do it before you start installing your software. not a big deal either way but sometimes an uninstalled program will still show up in your start menu until removed manually.
