Super Frequent & Brief Non-Responding Issues

So after my PC runs for more than half an hour (roughly) processes start going on the fritz. They will go into non-responding mode for about a quarter of a second, just fast enough to "Un-select" the window I have open. The longer my computer runs, the more frequent it occurs. This causes me some grief when im typing an essay or other similar activities. I've had this issue for the better end of 8 months now. If anyone could give some ideas of how to fix this, it would be greatly appreciated!

Don't skip any steps, as the one skipped is often the cure. If you have questions or problems just ask back.
 
I should also add, I started getting issues after I hooked up a second monitor. I had the monitor connected before, but I disconnected it for 2 months, and then re connected it and Not to far later down the road, I start getting this issue
