Wondering if sysprep affects any other drives other than the boot drive on the pc?

Hello Jackal,
It shouldn't... At least I've never had it bother another drive. To be safe, you could always disconnect the data cables to your other drives. That's what I usually do when re-installing or modifying OSs on my system.
