System Partition empty after cloning

I was having some disk errors, so cloned the disk to a new one, using Aomei software.

The computer booted up okay, and I figured I was successful. After a week or so, we started getting the odd boot error.

After some investigation, I discovered the System partition, although it was there was just blank. It was not showing as being formatted. Was not marked as System, Active or Primary.

Took it to a local shop, and they decided to assign a drive letter to it, which left the machine unbootable.

I got back into it, and ran Windows repair, and it seems to have marked C as System, Active, etc.

We got another boot error. Missing operating system. A restart got it going again.

Is there a way that I can get the System partition working properly again. The partition exists. Shows as formatted, and that's about it.

If it's the System Reserved partition, it should have been, and it should be, left alone. Windows Prime does not see the contents. Certain 3rd party utilities can "see" the stuff within, however, such is very much off limits to us average users. If it has been been over-written, I think you can boot your Windows install DVD and run the Startup Repair. It might take 2-3 times along with each session's reboot. If/when it works again, please leave it alone

Do as RolandJS has suggested, re-running Start up Repair a few more times. As you have said the main Operating System C: drive is now showing System, Active, Boot etc., so it no longer requires the separate System Reserved partition. My computer does not have a System Reserved partition & it has worked perfectly for years.
