Do the files in the windows folder control the windows 7 permissions, security and ownership or is that located on a folder or file somewhere else? I know that a data disk is controlled by a system such as windows 7 but where does that control of security come from?

An NTFS formatted disk has hidden files/folders/data areas that store that sort of info. There is no standard way to access these directly. You can see the system reading/writing to them if you open Resource Monitor, and look in the disk section of the Overview tab.

I found a way to delete the windows folder and trustinstaller disappeared from the security of many other folders. I had a drive that had windows 7 installed and the boot would not work properly and I could never get back into the the window 7 files except that I used Ubuntu to delete the windows folder and the boot folder and now I am using it as a data drive.

Glad you're all fixed up. Wish I would've known why you were interested. Whenever you boot outside the normally installed OS all those security permissions are ignored and you can do what you wish (might take another step if you do it via another Windows install).
