Toshiba Satellite pro A210 Clean Install but having shutdown problems

I have formatted my laptop and installed a clean version of Windows 7. Now all the Toshiba pre installed software has been deleted, but every time I shutdown the laptop it never restarts properly it always gives an error and runs the startup scan.
None of the hotkeys work anymore and skygo doesnt work aswell.
