Will a SSD and HDD work together at the same time?

I plan to buy a SSD in the near future, and I still have my 150 GB Raptor that I want to keep. Is it possible to have a SSD as a Windows drive and a mechanical hard drive working inside the same computer at the same time if they're both SATA II? I've heard horror stories that SSD's and HDD's won't play nice if both are internal drives and both are SATA II.

Of course they work together. I wonder from where you get the "horror stories". The classic SSD setup is actually using the SSD for the system and move the user files to the HDD. That way you can get away with a 30GB SSD which costs less than $100. Expect Windows7 to require about 18GB ( and that includes a healthy set of programs installed) with the hibernate file removed but the page file on the SSD (which I recommend).
Here is mine - I actually have 2 partitions on this 80GB Intel. I keep most of my data in the other SSD partition. This is the status after 5 months of usage:

And look with how many HDD partitions it cooperates.

I got another question. I'm not sure of the difference between 2.5in and 3.5in, since the SSD's I'm looking at are 2.5in while my Raptor is 3.5in.

The SSDs are all 2.5" (except a few rare ones that are 1.8"). In order to put them into the 3.5" bays, you need that kind of bracket.
