Remove shadow Icon Boxes

Are you using the default Aero theme are you using a custom theme?

It's not the focus rectangle. That creates a rectangle only if you move your cursor over the icon. This grey rectangle is there all the time; and I clicked the Desktop before I took the Screen shot., so it's not related to my cursor.

Try Option 2 of this tutorial http://www.sevenforums.com/tutorials/1538-sfc-scannow-command-system-file-checker.html it will not harm any data or programs you have installed it will try to find and repair corrupt system files.
