I would unplug all other HD's, set BIOS to defaults setting SATA controller to AHCI, wipe the HD from the booted Win7 installer's Command Line with Diskpart Clean Command
and then do the Clean Install Windows 7. This will wipe out any infection and give you the cleanest slate to get a perfect install.

Read over the steps I gave you earlier to see what works best preparing and setting up your new install. I would use only the tools and methods given in Clean Reinstall - Factory OEM Windows 7 to know for sure you will get and keep a perfect install.

Well, I know you said you would like to avoid a clean install because you dont know exactly what caused the problem from the start; however; at this point a clean install looks like it may be the only thing that will work simply because you have said none of the drives are working, etc. See the link marked clean install windows 7 in my signature for exact steps on how to do this.

I can’t remember to be honest. Someone from another forum gave me the following code/fix. After applying this the computer booted up as normal. I am still not sure what the problem was.

    BootExecute: autocheck autochk * auto_reactivate \\?\Volume{98119604-90D0-11E1-8225-806E6F6E6963}\bootwiz\asrm.bin
