I believe you are talking about pwm fans, you have to turn the fan around. Look at this wiring diagram

Don't PWM fans have internal circuitry that would get fried or just refuse to function if the polarity on the power leads was reversed?

And no, you can turn the connector around to make it spin the opposite direction.

If I understood you correctly, you can't just turn the connector around because it is polarized to prevent that. If you defeated that (such as cutting off the tab of the connector the fan connector gets plugged into or pulling pins and reinserting them in reverse order), turning the entire connector around would put the power leads going to the rpm signal and PWM signal connections. At best, the fan would just sit there and laugh at you while not spinning or it would get fried.

The best solution is to flip the entire fan. If that causes vibration, there is another issue going on.
