Can't download files with IE

I am having issues with the personal home computer, OS Windows 7. Can't Download anything Using IE9, but I can with Chrome. There are three accounts one is the Administrator, my mother, and myself. It is interesting that on my mother’s account she is not having issues with downloading as it she is able to normally download anything. The issues seem to have started in late October when one day I checked my webrowser history and it is gone. The settings had been changed where it set Days to keep pages in history to: 0. I did a virus scan and it detected several Trojans which to messed with my settings. Also the setting to download files was disabled and it is been changed to enabled and remains so.
I tried to download a PDF file and the bar told me PDF file cannot be downloaded. I receive this message for everything that I attempt to download.
I have done the following:
Adobe Reader XI-updates, Repair Adobe Reader Installation
Disk Clean Up- removed temp files.
Cleared the past downloads from View Downloads.

I want to know why I am not able to download any kind of file from IE and how to fix it. I know I can use Google Chrome or FireFox but I prefer IE.

What do you use for an antivirus program ?
Is the Malwarebytes the free version or paid for version ?
What did you scan with and what removed the corruptions ?
Are there any errors ?
I'd say the easiest thing to do is to make a new user account :/
Not exactly sure why your still using ie9 either 10 would be better,

I had a similar problem trying to upload with IE9. Just did not work. Went well with Chrome though. I guess IE9 is just too old.

I only hang on to it because IE11 kills my gadgets and IE10 crashes on my system.
