Keith, I personally think that merging the layers will affect the chance of future edit-ability of the PSD. I think the best way is either place a blank layer on the top of all layers and then Image > Apply image; or save the large sized png and then resize it.

Actually in PS if you use CTRL-SHIFT-ALT-E instead it creates a new layer above the existing ones. This is also what Layer->New from Visible does in GIMP.
