Is there anyway that I can have the Start Menus frequently used programs clear on shutdown? I've looked in gpedit but no luck, I only found clear recent documents.

You can turn off that (used programs list) in settings?

Taskbar - right click - properties - start menu tab - and its there under privacy settings

I have not found anything that clears programs on exit. I'm sure someone will come up with a nifty utility that'll do it, but until then I think you're out of luck.
