I had a similar problem which I finally traced to a backup program I was using. It was doing a "safe delete" which meant it was stashing everything which I deleted in a subfolder of C:\Windows\SysWOW64. Using a program similar to Spacemonger I tracked down the problem in no time and with one simple unticking of a setting in my backup software cured the problem permanently. It sounds like you may have something similar going on.
The inability to use the Intel SSD toolbox is another matter. Since you're still so early in the process of setting up the computer (few programs installed), I'd be inclined to go along with the wipe-and-reload suggestions. As an alternative, maybe try reinstalling the SSD toolbox as Administrator?
