You might want to add Process Explorer to your list of security tools. You don't have to run Process Explorer all of the time. When you see a prompt like the one that you are asking about, start Process Explorer and let it tell you if any apps are running that you should be concerned about.

That said, Process Explorer won't be able to show you certain root kit infections.
