I ran a full scan last night with Microsoft Security Essentials, which completed successfully. The problem is once the scan completed, the HDD was thrashing like crazy and the CPU was maxed at 100%. I waited for about 5min thinking MSE was just finishing something up in the background but it never stopped so I killed MsMpEng.exe and rebooted after which all was normal. Has anyone ran into this?

That sounds unusual. Try the latest beta version of MSE to see if its able to reproduce this issue. Click on the arrow beside help and click Upgrade.
