Read-only and not booting

My computer just went through a chkdsk, said something like "replacing invalid security id with default". When it was done the security settings from my backup OS drive were all gone. After I reset those, file explorer reported all the folders read-only and all the files read and write but cmd reported everything normal (most not read-only). My backup OS will also not boot, just hangs on a black screen with a cursor.

Any ideas?

Boot from the OS DVD and do a repair install.

Ran the repair install. No change.
