I have the same issue. I was told that the reason for this is because I upgraded from Vista rather than doing a Clean Install. I was told to format and reinstall Windows 7.

I think that Microsoft should fix this issue with an update rather than me having to format.

I tried to rename some shortcuts from Start Menu, but when i use only Caps Lock, it doesen't work. Why ?

And I just had the problem. Windows 7. I have many folders in the Start Menu, using Classic Shell (to create one vertical column). I looked closely at a folder that lost its shortcut.

Moved away the desktop.ini file with TotalCommander. (which had a System or Hidden attribute).

The shortcuts reappeared. Dunno why.
Suggest anyone check this as well.
