I am trying to install SP1 and am not able to either from Windows Update or the complete x64 package. I get the error File_Not_Found(0x80070002). I get this error after the computer restarts and the service pack fails to configure (around 10%). I have 7 Home Premium x64.

This happens after the computer restarts and fails to configure SP1 during startup. The solution for this error mentions having this error searching for updates which is not the problem in my case.

I have tried SFC scan, System Update Readiness tool and Fixitit 50202 but none of them fix the problem. I don't want to resort to an inplace upgrade.

Here are the log files-

CheckSUR.persist.log - CheckSUR.persist.log
CBS.log(zip) - CBS.zip

Can anybody tell me what to look for in the CBS log file?

SP1 is indeed causing grief for some users.
I note you have tried the recommended

You receive a "0x80070002" or "0x80070003" error code after you download an update from Windows Update, from Microsoft Update, or from Windows Server Update Services

Some links for you to peruse -

How to uninstall Windows 7 Service Pack 1 (SP1)

See if this helps -
* Unplug all USB devices
* Clean out all temporary folders,
* Download and scan with SUPERAntiSpyware Free.
* Make sure your anti-virus program is not interfering in any way with the installation.
*Try it again.

You may have to do the unthinkable & reinstall Windows.
This would save a lot of time / be much quicker than all the hours you might spent trying to fix it some other way.

You could just wait until service pack 1 is pushed out through windows update, I don't think it has trickled all the way down yet.

It has. And like i said earlier I have tried both through windows update and the complete SP1 package but get the same error. I have seen people looking in the CBS log file and see where the problem is. Would like to know what to look for or where the problem is?
