W7 Not recognizing some programs (screenshot)

The screenshots are from a Toshiba laptop running W7 Home Premium 32 bit. I had a bad boot issue, couldn't get into the OS, safemode or system restore but that was fixed by "booting from last known working".

Now half my programs cant be recognized. Can someone help me with this? Thank you very much.

Just finished Chkdisk, tried to copy and paste with no success BUT No Problems were found.

Running sfc /scannow from the command prompt (when right clicking the command and 'run as administrator' results: "Windows Resource Protection could not perform the requested operation"

Running sfc /verifyonly result: "Windows resource protection found integrity violations." BUT when I try to open the log in the Windows folder I get: Application not found because the Windows folder has on of those 'unkown icons' on it, the icon thats in the screenshots.

I did a search for the CBS.log with no luck.
Thank you for helping me on this.

Honestly if the system is bad enough off that the system file checker can't function.
You may be looking at a back up data and reformat situation.
I would sure like to identify the virus though.
