I am not exactly sure what you mean by the Safety Scanner. That is usually done with your AV program (e.g. MSE) or an independent scanner like Malwarebytes

I am sorry I should have been more explicit as to what I was looking for. I have been downloading and using MicrosoftFixit and MS Safety Scanner on a number of occasions for trouble shooting. Now I want to delete them from my computer because they have served their purpose and are redundant. I am looking for the locations where they usually plant themselves (system32 perhaps, like the malicious software removal tool), so that I can delete them.

I think you just have to delete the files you downloaded. For Safety Scanner it's named msert.exe which is short for the alias name of Safety Scanner: MicroSoft Emergency Response Tool
The latest version of msert.exe is 115 MB

I have deleted it from the desktop where I downloaded it to. I am wondering whether that action removes it completely from the computer or whether I still have to get rid of it from my hard drive.

Yes it should remove it by deleting the listing from your desktop,
The only time it wouldn't is if a symbol on your desktop showed the obvious Shortcut arrow,

MSS expires in 10 days so it might or might not remove it's self or replace it's self with the fresh downloaded version ?

I am using Microsoft Security Essentials, but not too happy with it. When it was first installed, for some time, I had occasional warnings of malicious software etc. For quite some time now it had been 'silent' and I did some scans by third party programmes and found many unwanted things including virus files. I did full scans with MSE, MS safety Scanner, MS Malicious software Removal tool and they all missed those bad files. I am thinking about dropping MSE and going in for something else.

MSE is not recommended as the only protection. It usually scores lowest in independent anti-virus tests. But together with Malwarebyte's Anti-Malware Premium with real-time scanning it's much better: http://www.malwarebytes.org/
This is a recommended setup by many users on this forum.

Are you sure it was viruses you had? That term is often used wrongly. Malwarebyte's strength for example isn't viruses but other malware like zero-day and zero-hour malware, and also PUP's - Potentially Unwanted Programs, not neccesarily malicious but highly unwanted. I recommend you to do a scan with Malwarebytes Anti-Malware, even if you only want the free version without real-time scanning.
And also a scanner from another company than Microsoft, for example: Free Virus Scan | Online Virus Scanner from ESET

For this I have to make sure that MSE and Malwarebytes do not conflict. How do I find that out?

They don't. As mentioned by ThrashZone for example.

MBAM as it's called is designed not to conflict with traditional anti-virus products. It won't be recognized in the Windows Action Center as other products would.
