Boot manager and ntldr installed on secondary drive

I installed windows 7 ultimate less then a week ago, On my Main drive (Corsair M4 128GB SSD). I installed windows originally with only my ssd and my optical drive installed. Windows has been installed on the other drives before, A dual boot on the 2TB for Windows XP (Has been removed). The 1TB was my main hard drive for a year with windows 7 (Now my media drive).
In the picture I have Windirstats open showing the files on the drives. Does any one know if there is some reason that windows keeps moving the boot manager and the ntldr, to different drives.

That's not possible with any level formatting.

But to be sure and rid of boot code I'd wipe any HD that's been bootable with Diskpart Clean Command
before repartitioning to use again.
