I am trying to understand what the problem is.
1 Is it hardware stays on after the operating system has shut down?
Or
2 Is it the operating system never turns off?
What brand and model of powersupply do you have?
I would completly reset the Bios either by using the jumper or unplugging it and remve the battery from it on the motherboard for a minute or two. Once you do that put the battery back in and plug the PC back into the wall then go into the bios and set the date and time and what drive to boot from. Do not make any more changes than that restart your PC get into windows again and see if the problem stopped.
As much as I hate to say it its some times faster to completly reinstall the OS than it is to try to track down a settings issue.
