Mitch let us see another screenshot of Disk Management - Post a Screen Capture Image.

Look under Storage devices in BIOS setup for the SSD. It should be there if its booting. Is there a place to set the Primary and Secondary drives? Maybe it needs to be set Primary first, which is a reason it couldn't boot as iOS when you added the hard drive.

Omg, I was at uni it saw that. It literally jumped!

Now unplug the hard drive and external so that only the newly cloned SSD is plugged in. Will it start?

If not boot into WIn7 disk to run Startup Repair - Run 3 Separate Times
until it starts and is labeled System Active Boot.

You can then plug back in the hard drive, making sure the SSD remains set first drive to boot in BIOS setup. When ready you can wipe the HD with Diskpart Clean Command
to get it cleanest, or mark the old Win7 partition Inactive so you can delete it in Disk Mgmt and create a new data partition there: Partition - Mark as Inactive - Windows 7 Forums

So unplugging the HD allowed the SSD to boot without needing to do repair install, and allows the SSD to be seen in BIOS, and now i have the same problem with the HD that I can not see it in BIOS

Does it matter that's its not in boot list. Can I just format the HD

Yes, makes sure you have everything backed up from the HD and then wipe it with Diskpart Clean Command to clear all boot code, then repartition it as desired in Disk Mgmt making sure to assign a Drive letter.
