When I turn get into windows now for some reason I get a regular looking delete message. It appears for just a couple seconds. First it says "Perparing to detele" then changes to "Deleting" or something like that. I am pretty sure I didn't tell windows to delete anything on start up. Also, just like a regular delete pop up, there is a button that points down and says "Detail" which you can click to see what is actually being deleted, except it only gives 1-2 seconds and I haven't been able to click it yet. How do I figure out what this is?

Look in the recycle bin. Are there any files that might give a clue as to where these deleted files came from? They might not be there, since it is possible to delete files without sending them to the recycle bin.

You might be able to use the clean boot process to figure out which app is doing this:

Failing that, you can download/run (nothing to install) Process Monitor. Start that, filter on Explorer, click on an empty spot on your desktop, press ctrl-Z to undo the delete and see if Process Monitor tells you where the files were written back to.
