Disk Cleanup + SSD = unbootable

I used to use Microsoft Disk Cleanup YEARS ago and it works no problem on a HDD Windows 7.
Now I just ran Disk Cleanup (with default settings - which is to clear temp folder, clear recovery/rescue files, update files, etc. etc).... on my SSD C:\Windows 7 - I do still have the old Windows 7 on the D:\ HDD (which was cloned to C:\ using the Samsung 840EVO SSD clone tool CD.

After reboot - Windows fails to start. It forever keeps on System Repair - reboot - System Repair - reboot - forever. It says lots of files are corrupted.
I tried to do a recovery - but it says my recovery files have been deleted. I tried installing Windows 7 ontop of my existing Windows installation (Upgrade option) but it won't let me - saying Windows was previously installed via Windows itself...

Someone please help!

PS: I can't clone my HDD again since it's been so so so long. I just want to recover my SSD drive.

PSS: actually, I think I deleted the Windows folder from the old HDD already - so no way booting up there.

Please edit your profile and add ALL your hardware specs.
Windows Disk cleanup works the same way on a SSD than it does on a HDD.
As you still have the HDD that you cloned to the SSD, I suggest you clone it again. Use Macrium Software | Your Image is Everything
Once the disk is cloned, shut down and remove the HDD. Boot the SSD and if everything works, shut down and attach the HDD.
If you're going to use the HDD to store data, you must clean the OS partitions. Open disk management and delete MS reserved and Windows partition. Make sure there is no active partition.

I've run disc cleanup on my Samson 840 EVO on Win 7 and no problems. I had a Samson EVO 850 on Win 8.1 that has been upgraded to Win 10 and I've done the disc cleanup without problems.

Another disc clone may be in the works to get it working again (and you are lucky as cloning is a hit or miss - works for some and not others). Making a full disc image (backup) and restoring that image with a program such as Macrium Reflect to the new drive is the best way. With a clone it copies everything from the old drive - bad data blocks, bad sectors, old data, etc. A disc image does not do that.
